Moya, world number 22 and seeded 25 at Wimbledon, beat the Wimbledon second seed 4-6 6-1 10-5 - the last set a champions tie-break - in a match that was interrupted by rain.
Both players started well until Nadal broke serve in game nine and then took the set 6-4.
Rain came just after the start of the second set, and when play resumed Moya broke serve to go 2-0 up and went on to win the set 6-1.
Moya took the champions tie-break 10-5 to win the match.
